The Storage Controller is installed under the Butterfly PCIe Riser directly from the system board. The Controller has its own dedicated PCIe slot.

The Internal Dual SD Module (IDSDM) holds 2 SD Card and 1 vFlash card. The cFlash is for the remote management iDRAC8 when you upgrade to the enterprise version. The IDSDM is perfect to load the OS for the hypervisor when supporting virtualization. The IDSDM can not load a full OS for the system. That is what the BOSS card is for.
The Boot Optimized Sub-System (BOSS) is the perfect way to load the OS onto any system without allocating a drive for this operation. The BOSS card can hold 2 M.2 Drives and loads the full OS.
The Internal USB slot is located under the butterfly riser embedded on the system board. This USB can load the OS for you or other management software.
